You can encounter these Pokémon only once. If you accidentally defeat one, you can perform a soft reset (L+R+Start/Select simultaneously) if you saved before the encounter. Alternatively, any legendary Pokémon you've defeated will reappear after you successfully challenge and defeat the Elite Four again.
